Chrysalis Boss Fight

So I'm currently doing the Chrysalis Boss Thingy at the end of the Changeling Kingdom Quest. I have decided to not end stage 1 and instead prepare for stages 2 and 3. What should I do to prepare for them in order to get the Time Exclusive Pony's?
