Flying different classes

Sharing again because my wording was confusing! I have a flight from Mobile (Alabama) with a layover in Charlotte to my final destination of Newark-Liberty. AA gave me an option in the app of upgrading my flight from Charlotte to Newark for $102 which I thought was a steal. I originally booked basic economy. Will I still have to pay for checked bags on my flights for this trip?
