Car leaking

Rain was heavy yesterday when I got out from work. So I decided to stop at our local McD for about an hour to wait for jam and rain to slow down.

I didn't realize it until tomorrow morning. The leak is major as there's a ponding water when I realized it. Does anyone have this happening?

I'm not sure where the leaks came from because the roof of my car is completely dry. I have a dent on my rear left fender for like 3 years now (refer third pic) but I don't know maybe it came from there. I know I have a leak on that part for sure because my rear bonnet is leaking from that side.

I'm not sure how much would it cost to fully clean the interior my car plus fixing the leaks.

Moreover, does anyone know any reputable shop that can fix this issue around Kota Kinabalu area?
